Hard to say...there will be a DC-to-DC converter after the molex connector, but I'm not entirely sure what would happen if that were on and the master PSU were off. (There's usually some sort of motherboard-resident regulation circuit near the AGP slot but I'm not sure how that's wired.) I would put the second PSU on the hard disks and optical drives intead. That will reduce loading on the master PSU by 10-15W per drive. The auxilliary PSU should be switched on first, and off last.

And when I say "I would do that" I mean as a low-budget option -- if a person can afford a new PSU, then there's not much reason to engage in hackery. We have commodity-grade power supplies rated up to 1kW now, unlike the old days of AT (although most of those supplies were better designed, FWIW).
