the holes (4 on opposite sides, 8 total, about 3/4" deep each) start on the outside edge of the base and go down toward the central contact area. The idea is for the arctic silver (lower thermal resistance than aluminum) to pick up the heat and more quickly spread it along the base of the heatsink.

The small amount of RTV on the end of the hole simply prevents the arctic silver from gradually flowing OUT of the hole
