Leaving the holes empty would reduce the capacitance, so is there a benefit to filling with thermal grease? As you said, perhaps that creates a "heat pipe" effect. I guess it's a matter of:

1. Which holds heat longer - the air left in empty holes, or thermal grease filling the hole?

2. Where does heat heat go from inside the hole (empty or filled)?

If the heat just goes right back into the heatsink, then I don't see much benefit. If it dissipates horizontally that would be good, though.
